There is nothing in 40k lore that implies that the Imperium of Man is anti-queer. There are even some canon characters who are queer. It is just part of their personality and not the main defining trait of their character. Queer characters being made just for the sake of being queer is boring and makes shallow character lore. But if you have a heroine who just happens to love another woman, but that part isn’t the essential part of the story, then you have a decent character.
There’s plenty in imperium lore that they are anti-queer. They’re not just against xenos, but also mutants and heretics, the latter two having a rather loose definition and largely dependent on who’s in charge and where.
I expect a lot more flexibility in this regard from the Eldar and the T’au than the Astartes and especially not the overly zealous Soriotes.

The astartes especially won’t care though, they have all sexuality removed. None of them would give a shit
Not all queer identities have something to do with sexuality. E.g. being trans.
