Yates tried to deal with the Maquis adjacent to his nose but she didn’t fuck with station operations in the process. Also, she wasn’t very subtle about it.
She also was just supplying them with basic goods, not weapons or intel. She also didn’t stab the DS9 command staff in the back or go on a self-righteous holier-than-thou rant when she was caught. For all that Eddington mocks Sisko for taking it personally, Eddington went out of his way to make it personal.
